Are there any powerful characters or organizations dedicated to hunting

All priests of Amaunator. Cera, candidate for High Priestess, calls it a vital part of her duty to her god.

The Brotherhood of the Griffon, whether by mishap or some divine meddling, almost always end up getting involved in campaigns against the undead.

Or, if you're going for pre-4E, priests of Lathander. Kelemvor's priesthood is also big on taking down the undead.

Well, it's already been revealed that they're one and the same. Lathander is the aspect of Amaunator. So whoever worshiped and still pray to him do the same to Amaunator.

And yes, I forget about Kelemvor.

I'm not sure though if both priesthoods also loathe the undead who are good-aligned, like archliches. Whether they kill undead for the very nature of their undeath or their tendency to do evil is, I suppose, up to the author.

Yes, but in pre-4E, Lathander is the one that's around. We don't know what era the OP is referring to, so both deities must be mentioned.

Besides, I've never liked the Myrkul/Amaunator/Lathander thing. Even if I did accept it, I failed to see how a deity that's described as being young and energetic, after several centuries of activity, suddenly becomes entirely different in 100 years.

Elves in the religious organisation of Sehanine Moonbow called Maornathil (means Corruptions Foe/Ally as of Ed 2006; Elves of Fearun, community project) hunt down undead abominations in all territories belonging to elven lands and beyond. They are one of the few divinely sponsored elves able to study dark necromancy spells, as long as undead are fought with it. I played an enigmatic moon elf archer-maornathil (NG ranger 11/illusionist 1) nicknamed Lynx, active from the Elven Court and lieutenant in Seiverils Crusade. Currently (as of 1374 DR) hunting a lich near shadowdale.

The Doomguides of Kelemvor (F&P) are reknowned undead hunters. The have developed specialist undead hunting prayers (like Kelevors Circle) that can burn most undead to crisp in a hot flash of light.

Morninglords of Lathander (PGtF) are feared by many undead, especially vampires. Their mastery of the Sun domain and its granted powers and spells are particularly effective against undead. Their early acces and mastery of the searing light spell gives them the abilty to blast most undead to ashes long before they are in range of their empowered turn andead abilities.

The Eyes of Horus-Re (PGtF) and Glorious Servitors (LEoF) from Mulhorand are active undead hunters. They too have specialised spells that allow them to hurl or wield shards of sunlight at undead foes, which obliterate large chunks of undead on contact.

Most druidic and neutral or good religious organisations have undead hunting specialists, as every cleric has the turn undead ability and most druids are adept at wielding fire (most corporeal undeads' bane) and view undead as abominations.

Many paladin orders (see Champions of Valor) hunt undead relentlessly aswell.

The church of Kossuth despises undead as well especially those from Thay that survived the Thayan civil war.

Before the Civil War, the Church of Kossuth might have already despised the undead in Thay, but they could not and did not do anything about it--otherwise, Szass Tam himself would have obliterated them.

True enough , though they may clandestinely eliminated some of the more nefarious undead.
Anyway thats hardly a problem for them now.

The man had to cast death spells on all his followers in order to keep them loyal. He wasn't exactly that popular with his subordinates.
So no doubt there were plenty of necromancers and undead he wouldn't have minded suffering some sort of "accident"

The paladin chapter 'controlled' by the clergy of Kelemvor called the Knights of the Eternal Order (Champions of Valor) are often used to investigate and/or cleanse undead infestations. They are a rather small chapter constantly scattered on missions around Faerun.

There are even rumors that a heretical chapter, the Cult of the Ascended Lovers, sprung from Mystras and Kelemvors clergy to specialise in using inventive magic as tools, weapons and defences against the undead. They tend to target spellcasting undead (liches and vampires) specifically.

The Companions of the Pallid Mask are a group of Jergal's Priests who eliminate, or rein-in, undead not sanctioned by their church.

We might as well mention the priests and orders of all the gods whose portfolios involve life and nature--Meilikki, Silvanus, Chauntea, etc. Though I'm not so sure if for each of their church, there's an "elite task force" dedicated primarily to "undead-fumigation."

Thread necromancy: We can also include those who joined the Hunters of the Dead 3.5 ed prestige class. Whether or not they work along with church authority is a different story.

Some dude in a tavern in the Neverwinter Nights game named Drake is a self-proclaimed undead hunter. Doubt he's canon, however, or very good at his job considering he has the PC do all the heavy lifting.
