A few odd questions

If a character has a Craft item feat and the character rises as ghost can they create items after they become a Ghost? Would those crafted magic items be regular or Etheral only?

Also if an NPC villian has a craft item feat is it fair to raise the value of the items he has over the Value of the gear/Wealth limits in Tables 4-23 and 5-1 in the DMG and would such a Magic item heavy Villian have a higher CR?

A feat is very valuable, and crafting items carries its own cost -- experience points. I would not adjust CRs so long as you stay within the normal gold piece limit for any character, as well as deduct experience points. For one-time opponents, that doesn't really come up much -- not every NPC should be right on the turning point between levels, so for most of them a deduction wouldn't matter. For recurring NPCs, you might want to keep a slight lag in XP gain if the character is item-heavy (such as with a professional item crafter).

The SRD appears to indicate retains feat, however unless dying with needed items to craft, will not be able to craft any item.
If such components are available items crafted IMO would only be etheral.

The mainifest ability is not powerful enough to craft material items.

The only way I can see a ghost crafting material items is if it has ability to posess a material body.

If an NPC is over wealthed, the CR most likely will also increase. This though would be situational. It depends on what the items are. I believe there are some CR calculators that factor in equipment available on the web. I have seen some discussion about them, though have not used one so do not know how good any of them are.
