I am looking for 3.5 rules regarding Structural Damage and Siege Engines. A search through the indexes of my PHB, DMG and Core Rulebook yield nothing. Similar results from the SRD. Where can I find this information?

BD&D, 1st and 2nd offers some ideas, 3rd did, IIRC, had a splat book as well.
In many ways where 3rd is silent it makes sense to look to prior editions or even 4th should they have done it yet.

"Small beings can have small wisdom," the dragon said. "And small wise beings are better than small fools. Listen: Wisdom is caring for afterwards."
"Caring for afterwards ...? Ker repeated this without understanding.
"After action, afterwards," the dragon said. "Choose the afterwards first, then the action. Fools choose action first."

Wasn't there a core book in 3E, Hero something, that covered this?

I think it was Heroes of Battle -- released in October 2005.

heroes of battle was a 3.x book for warfare, and it does have siege engines listed in it

why is being a wizard like being a drow? both are likely to find a dagger in the back from a rival or one looking to further his own goals, fame and power

Yep, Heroes of Battle has some nice information on siege weapons and damage etc in Chapter 4. Alderac Entertainment has a book titled War with information on siege warfare and mass combat rules. I can't for the life of me think of a book that gives hit point ratings for houses or city buildings.
