Do animals and Animal Companions know how to utilize the Attack of Opportunity say when a bad guy moves away or would that require special training as under the Handle Animals skill? 3.5 of course

Most definitely. In fact, it's never crossed my mind that they might not be able to. It's an interesting thought but meh...If I ran right next to a cheetah that was already angry at me I'm sure it would take a swipe.

NPCs are people as well as PCs, there would appear no direct reason that a companion could not make an AoO. The one argument against allowing would be if animal was not trained in combat, the argument for is animals in danger situations would attack as often as possible to defend friends/pack/heard.

My opinion, FWIW is yes animals in any fight will take any chance to defeat foe, which means using Attack of Opportunity. Others might disagree.

Nothing in the rules says that animals can't make AoOs.

Stuff like this is hard to answer, with animals being all wild and everything.
