In the case of the Trample Attack it says that the Trample does damage as a Natural Attack, would this apply to other special maneuvers such as a Minotaur's Powerful Charge damage? Or simply the minotaur's unarmed strike damage?

How come? Seems awfully hard to gore somebody on your horns, while running over him with your hoofs. Or do you have an very flexible minotaur?

Where does the minotaur get the Trample attack from? Because the rule normally is: "A trample attack deals bludgeoning damage (the creature’s slam damage + 1-1/2 times its Str modifier)."
Furthermore if the Minotaur is trampling, he isn't charging so Powerful Charge wouldn't apply.
